DataStage can perform this conversion, either through explicit mappings (create a list of changes to perform and do it as part of the derivation) or also via implementing NLS (a very big step, probably not necessary for what you are doing).
The FTP you use might be able to map, you would have check the documentation.
Please note that the character sets are not incompatible with Unix; they are just different.
